Food to Eat in Tokyo
For the restaurant search, I would recommend you to go to a website, called "Tabelog".
This is like Yelp for Japanese restaurants and this web is dominant in terms of the restaurant search in Japan. I was thinking to recommend to install an App of Tabelog but it looks like they don't have the app in the us app market.
For the star rating, you can't go wrong with a place that has more than 3.4, even though some good chain restaurants have lower than 3.4. Also, if you can get the app, you might access limited information, like you can't see the whole ranking of restaurants, through the mobile app. In that case, you can see the whole ranking through the web browser. If you have time beforehand, I'd recommend to search through web and then go ahead and look for the specific restaurant.
Ramen
Ippudo -Several places in Tokyo
Ippudo has been described as the most famous pork broth ramen with locations across Japan and also worldwide. Indeed, you can find the one in NYC but Ippudo In Japan is way cheaper than other places abroad, so pick one place that is convenient for you and give it a try!
Motenashi Kuroki - Akihabara
If you get to visit Akihabara, which is famous as the headquarters of everything manga, anime, and games, a colorful paradise for every geek and otaku, I'd highly recommend to go to Motenashi Kuroki. Different from Ippudo, here you can enjoy soy-based broth ramen. I bet you can enjoy to feel how noodles and broth are sophisticated with fresh veggies.
Fuunji - Shinjuku
This is another place that I'd recommend to try for Tsukemen, which is another syle to enjoy noodle and broth. Basically, Tsukemen is served with noodles and broth separately. I love this place and often visited after work! I'm sure there is a line almost all the time so If you can, I'd recommend to avoid 11:00 am - 1:00 pm and after 5:00 pm.
Mendokoro Hanada - Ikebukuro
For the broth, this ramen uses miso. This place is one of the ramen restaurants that I wanted to go if I were in Japan! It include a lot of veggies and it's a bit spicy. Highly recommend it!
In addition to these three restaurants, you can literally find a tons of ramen restaurants in Japan. So if you get a bit hungry, just search ramen on Tabelog and you can't go wrong with places that have more than 3.4 star ratings.
Sushi
I know you can't ignore Sushi when you visit Japan. To be honest, I don't know many of high-end sushi restaurants but Tsukiji is a seafood market and known for one of the places where you can eat fresh sushi. Sushizanmai would be a good option when you’re stuck with finding a good sushi restaurant in the area.
Also, if you want to try sushi that we eat in our everyday life, belt conveyor sushi restaurant would be good. You can enjoy a wide range of sushi with some fun seeing how each plate of sushi is delivered.
You can find authentic sushi restaurants in Tsukiji and also, if you try to kaitensuhi, which is belt conveyor sushi restaurants, there are three major chains, Kappa Sushi, Sushiro, and Kura-sushi.

Yakiniku - Japanese style BBQ
Another thing I really crave after coming to the us is Yakiniku, which means bbq in Japanese. Among a wide variety of yakiniku restaurants, Gyukaku is a chain restaurant that offers all-you-can-eat/drink style.
Otako - Shinjuku
Oden is a Japanese one-pot dish consisting of several ingredients such as boiled eggs, daikon, konjac, and processed fishcakes stewed in a light, soy-flavored dashi broth.
Gindako
Gindako is a famous chain store for takoyaki, which means "Octopus ball".
GYOZA OHSHO
If you want to try ”Japanese" Chinese restaurants in Japan, this is the best place to check out. When I was in Japan, I went to this chain restaurant once a week. Of a wide variety of food from dumplings to noodles, Tenshinhan is my favorite to eat out there.
