生命の起源における自己複製とタンパク質生成メカニズムの進化モデル

生命の起源についてシステム工学的な観点で個人研究を進めています。

これまでの研究で整理できたことは、多様なフィードバックループを形成することで化学進化が可能な触媒能力を持つことと、化学物資が自己増殖と変異による化学進化が可能な自己複製能力を持つこととの2つの条件を満たすことが、生命の誕生には重要だったという事です。

この記事では、生物において主な触媒となるタンパク質と、自己増殖の仕組みであるDNA、そしてその中間に位置し両方の性質を持つことができるRNAについて、その関係を整理します。

その上で、生命の起源において、それぞれが未発達な段階から、徐々に進化してきたという仮定の下、簡単な確率的な進化モデルを作ります。この進化モデルをシミュレートすることで、未発達だった自己複製や触媒の機能が自然に進化していく様子を簡易的に捉えることができます。

また、このような簡単なモデルでは見えない、実際の生命の起源の進化において難関となるRNAからタンパク質への翻訳機能の実現についても考察していきます。

■触媒能力と自己複製能力

私たちが知っている生物において、触媒能力は主にアミノ酸が連結したタンパク質が担っています。部分的にはRNAも触媒能力を担っていますが、タンパク質の方がメインです。そして、自己複製能力はDNAが担っています。RNAも自己複製ができる可能性はありますが、メインはDNAです。

生命について考える時、DNAの自己複製能力に焦点が向かいがちです。しかし、私は生命の本質は触媒能力の方にあると考えています。なぜならDNAは自己複製はできても、それ自体では何の効果も生み出しません。どんなに長いDNAのどんなパターンであっても、触媒能力が無ければ生命活動に必要な化学反応を促したり抑制したりすることはできません。

一方で触媒能力については、たとえ自己複製ができないとしても、多様な影響を与えることができる様々な触媒を作り出すことができれば、その効果により触媒の生成能力を向上させたり、触媒の多様性をさらに広げるようなフィードバックを得ることができる可能性があります。

そのフィードバックを受けて、さらに多様な触媒を生み出すと、さらに生成能力の向上や多様性が広がります。このループを繰り返すことで、触媒能力は高いレベルまで進化できる可能性があります。

■セントラルドグマ

触媒能力を中心に見た場合でも、自己複製能力が無ければ、その進化がどこかで頭打ちになる可能性はあります。自己複製ができないと、長く同じ化学物質を維持することが難しいためです。このため、触媒能力だけでなく、自己複製能力を獲得することで、さらに進化を進めることができるようになります。

タンパク質が自己複製能力を獲得するためには、単に自己複製ができるDNAが存在するだけでは不十分です。自己複製ができるDNAにタンパク質を生成するための情報が保存され、その情報に基づいてタンパク質が生成できる必要があります。

この仕組みは、現在の生物においてはセントラルドグマという名称で知られています。それは、DNAからRNAが生成され、RNAからタンパク質が生成されるという仕組みです。

このセントラルドグマがどのように形成されたかという点が、生命の起源の議論の中では一つの焦点となっています。

■セントラルドグマ形成の進化モデル

現在の生物のssDNA(二重らせん構造を持つDNAの片方の鎖だけのもの)、RNA、タンパク質は、それぞれ転写(逆転写や翻訳を含む)によって、生成しあう事が出来る関係にあります。

ssDNAは、回文構造を持つ場合、ssDNAへの転写によって自分自身の複製を作る事が出来ます。回文でない場合はssDNAへの転写を2回繰り返すことで自己複製ができます。

また、ssDNAからRNAへの転写と、RNAからssDNAへの逆転写が可能です。そしてRNAから翻訳によりタンパク質を作り出すことができます。タンパク質の種類によっては、各転写(逆転写や翻訳を含む)を促進したり精度を向上させる触媒能力を持つ物があります。またRNAの中には、各RNAからタンパク質への翻訳を促進したり精度を向上させる触媒能力を持つ物があります。

この理解に基づき、ごくハードルが低い化学進化モデルを考えてみます。以下がそのモデルです。このモデルでは、触媒となるタンパク質やRNAが存在しないとしても、10%の確率で各転写が成功するという容易に進化する設定に、あえてしています。また、転写を試みた際に失敗しても、失敗の仕方によっては少し進化した化学物質が都合よく生成されることもあるという前提を置いています。なお、同じくらいの確率で、少し劣化した化学物質が生成されることもあるというルールも入れています。

<タンパク質触媒ルール>

タンパク質-D: 逆転写Tdの成功率を向上させる触媒として機能します

<RNA触媒ルール>
RNA-E: 翻訳Tcの成功率を向上させる触媒として機能します

<進化レベル>
level: 0~9の値を取る数値。0はその種類の化学物質が存在しないことを意味します。このレベルは、転写や翻訳の際に引き継がれます。

<転写成功率(逆転写・翻訳含む)>
RNA触媒のlevel * 10[%] + タンパク質触媒のlevel * 10[%] + 10[%].
(存在している最も高レベルの触媒を基準にします。触媒が存在しなくても10%の確率で転写は可能。)

<初期状態>
RNA, Protain は存在しない。ssDAN-A~ssDAN-Dがそれぞれレベル1で1つだけ存在する。

<時間経過ルール>
[転写]
各種類の、各レベルのssDNAに対して、存在している個数の分、転写TaとTbをそれぞれ試みます。乱数を振って転写成功率以下なら転写成功として、転写後の化学物質を1個増やします(数が増えすぎるため各種類、各level毎の個数の上限を100個にします)。
同様の処理を、RNAに対して翻訳Tcと逆転写Tdとして行います。

[変異]
転写失敗した場合は、1%の確率で1つレベルの高い転写後の化学物質が生成され、1%の確率で1つレベルの低い転写後の化学物質が生成されます。

このモデルでプログラムを作って実行すると、A~Dの全ての種類のssDNA、RNA、タンパク質が、徐々にlevelの高いものを生成しながら、低いlevelの化学物質は上限の100個に埋まっていきます。20~25回ほど時間経過を繰り返すと、おおよそlevel9まで全ての化学物質が100個に埋まります。

参考までに、この記事の末尾に、手元で作成したプログラムと実行結果を載せています。

初期状態は触媒が無いため10%でしか転写が成功しませんが、最終的にはlevel9の触媒まで進化することで100%転写が成功するようになります。なお、RNA-Bとタンパク質-Bはそれぞれ転写Tbの成功率を上げるため、途中で100%転写が成功するようになり、進化が止まります。

このモデルはかなり簡単に進化するモデルになっており、かつ化学物質の破損も考慮していません。さらに、初期状態で触媒となるRNAやタンパク質が無くても10%の確率で転写が可能であるという、簡単に進化が進むような条件にしています。

このモデルは非常に簡易的であり簡単に進化が進みますが、実際の生命の起源においては様々な条件は非常に厳しいはずです。しかし、確率が非常に厳しいとしても、このモデルのように徐々に低レベルの化学物質から触媒の能力が高い化学物質が形成されるなら、単に時間の問題です。確率が低くても、長い時間が経過すれば、このモデルのように少しずつ化学物質は進化し、転写や翻訳における触媒の作用を高めていくでしょう。

このシミュレーションモデルから言えることは、自己複製と触媒の能力が低確率であっても存在し、こうした転写の経路があるなら、後は時間の経過とともに進化が進んで、転写の成功率が非常に高い状態に至るという点です。つまり、生物のセントラルドグマが完成するという事です。

セントラルドグマが完成すれば、後はDNAの自己複製と変異の機能と、自然選択によってさらに触媒能力の進化は進みます。このため、セントラルドグマの形成が説明できるようになることは、生命の起源の議論において大きな意味を持ちます。

■セントラルドグマ形成の実際の問題

生命の起源の骨子が、このモデルで説明がつくなら、科学者が頭を悩ますことはないはずです。

このモデルのように実際の化学進化が進むためには、2つのことをクリアする必要があります。

1つは、触媒のない環境での転写や翻訳の成立です。10%のような高確率ではないとしても、完全な0%でなければ、化学進化は進行します。

もう一つは、RNAからタンパク質への翻訳のためのRNA触媒が変異によって生成され得たかという点です。

ssDNA同士や、ssDNAとRNA間の転写や逆転写は、鋳型に材料を入れて取り出すような処理です。比較的シンプルな処理ですので、タンパク質の触媒がなくても発生した可能性はあります。

例えば材料となる化学物質が集まった水場から、潮の満ち引きや乾燥によって水が失われることで、化学物質が高濃度で凝集されれば、ごく短いものなら転写ができた可能性は考えられます。

しかし、RNAからタンパク質への翻訳は、転写とは難しさの次元が異なります。こちらは、複雑な触媒なしに、自然現象だけで発生したと考えるのには無理があります。

また、RNAが触媒としての役割を担うとしても、タンパク質無しで翻訳が成功するような複雑なRNAが生成されたということも、考えにくいのです。

複雑でかつ機能的に意味を持つ化学物質が形成されるためには、段階的に進化していく必要があります。その段階を進むためには、それぞれの途中段階でも、何か存在意義のある機能が実現されていなければなりません。

途中段階では全く役に立たず、複雑化した時に役に立つような化学物質は、化学進化の中では誕生し得ません。翻訳のためのRNA触媒は、まさにそのタイプの化学物質です。

このため、RNAからタンパク質への翻訳の仕組みの成立が、セントラルドグマ成立の最難関となります。

また、化学物質は偶然生成されたら、それがずっと残るわけではありません。特に複雑な化学物質は、時間経過や環境変化によって容易に破壊されてしまいます。従って、有用な化学物質は、偶然ではなく必然的に大量に生成される仕組みが成り立っている必要があります。

自己複製やフィードバックループによる自己強化が重要なのはこのためです。複雑な化学物質が破壊されやすいことを念頭に置くと、自己複製やフィードバックループような再生産の仕組みが説明できないような偶然に頼る説は、支持することができません。

■触媒の進化と自己複製の進化

ペプチドやタンパク質などの触媒の能力を獲得できるアミノ酸のポリマーについては、フィードバックループを形成して化学進化ができるという説をこの記事の初めの方で説明しました。

そして、ssDNAとRNAは、触媒なしの自然環境での転写により、自己複製しながら数を増やし、変異を伴う事で、ある程度の長さのものまでは生成することが可能だったと考えられます。

この2つの世界が、何らかの形でお互いにプラスの影響を与え、それが共進化できるようになったとすれば、それを起点にして翻訳の仕組みが生まれたかもしれません。精度や成功率が低くても、何らかの翻訳が出来さえすれば、先ほどのセントラルドグマの進化モデルのように、段階的に翻訳の進化が進んだと考える事が出来ます。

■さいごに

RNAからタンパク質の翻訳が可能になり、セントラルドグマが機能するようになれば、触媒中心の視点から見た進化は、ますます加速することになります。これにより、ますます高度で多様な触媒が生み出されることになります。

触媒中心の視点で進化を捉えると、このように自己複製能力は、進化の本質ではなく、途中で獲得した非常に便利な能力の一つに過ぎません。この視点からは、脂質による膜の獲得や、DNAの自己複製に合わせて膜も分裂する細胞分裂も、触媒の進化の過程で獲得したものに見えます。つまり、生命の基本単位として考えられている細胞の仕組みの獲得は、いずれも触媒の進化の経路上の出来事に見えるのです。

さらに、細胞という仕組み全体も、外部や相互に多様な影響を与える触媒のようなものに見えます。単細胞生物から多細胞生物に進化すると、多細胞生物全体も、触媒と捉えることができます。高度の知性を持った私たち人間も、その集団である社会も、マクロ的に見れば、外部や相互に影響を与え合う、非常に高度で複雑で知的な触媒と捉えることができます。

このように考えると、生命の進化の歴史は、触媒の進化の歴史という見方ができ、そこには触媒が与える影響の連なりであるフィードバックループの進化も見る事が出来ます。セントラルドグマの成立も細胞の誕生も、多細胞化も、知能の発生も、社会化も、触媒とフィードバックループの進化の過程の出来事として捉えることができることになります。

■<補足>

確認に使用したプログラムを掲載しておきます。

HTML+Javascriptで書いていますので、PC上でhtml拡張子のファイルを作って以下の<プログラム>をコピーしていただき、それをWebブラウザで表示させると結果を見ることができます。

プログラムの下に<結果1>を載せています。最初はssDNAのLevel 01のところにA~Eに1個ずつしか存在しませんが、Stepが進行すると徐々にRNAやProteinにも個数が増えつつ、時々Levelが1つ高い所にも派生していく様子が分かります。それに伴ってTa~Tdの成功確率も上昇していく様子も分かります。

乱数を用いていますので実行毎に変化しますが、掲載した例ではStep 47ですべてが99個になっています。なお、本文では最大個数を100としていましたが、ケタがズレて結果が見づらくなるため、このプログラムではあえて最大を99個にしています。

さらに<設定変更>と変更後の<結果2>も、下に載せています。これは、本文中ではモデルに含めていなかった、各ポリマーの破損率の設定です。5%+Level×20%という破損率の設定をすると、Step 50まで進行してもLevel 4程度までしか増殖しない様子が分かります。

Levelが高くなるとポリマーが長くなり、その分破損する可能性も高くなります。このモデルではそれを模擬できるようにしています。このまま処理を継続しても、破損率が100%を越えてしまうLevel 5以上には発展することは無いでしょう。
