奇居子（ガウナ）と呼ばれる対話不能の宇宙生命体に地球を破壊され、僅かに生き延びた人間は、小惑星ほどもある世代宇宙船を建造して太陽系を脱出した。播種船(はしゅせん)シドニアはその一つで、地球に代わる惑星を求めて1000年もの長きにわたり宇宙を旅してきた。だが現在、シドニアはガウナが頻出する宙域に孤立し、存続が危ぶまれている。
The Earth was destroyed by an alien lifeform called the Gauna, and the few humans who survived built a generation spaceship the size of an asteroid and escaped from the solar system. The seed-seeding ship Sidonia is one of them, and has been traveling through space for 1,000 years in search of a planet to replace Earth. However, Sidonia is currently isolated in an area where Gauna frequently appears, and its survival is in jeopardy.
